The Synths I summoned were hacking a finished Liberty Prime to cause it to shoot down the Prydwen. He, somehow (jetpack?) made it on the roof of the airport right behind Liberty Prime. I started firing at him and he ran like a coward bitch so I nuked him from the roof. Cut scene came in after that and I haven't went back to the airport since.
