No, they don't need to be mandatory at all. The water breathing mission was the worst for that.
Think of it more like a "build it to your playstyle" a la Skyrim and/or Oblivion. You wanna be a melee badass, seek out melee "training" and/or just go to local fight clubs in each town (that you don't fucking talk about) to advance those sets of stats.
