I haven't been able to figure this out. I ran into an issue where I couldn't find Dogmeat. I ended up just 'cheating' and using the console command to summon him to my location. PC-only solution, obviously.

I guess your best bet would be to check all of your settlements. To make things easier, build a Bell at each one and ring it to get everyone present to walk to your location. Should make it somewhat easier to fish them out of hiding...
